The FI system squirts a set amount of fuel into the bike based on a "known" intake restriction and the programming sets the mixture for various throttle positions. When you increase the air flow (like with a high-flow performance air cleaner) you increase the amount of air however, the FI system is still squirting the same smaller amount of fuel required to run with the restricted stock air flow. This increased air flow with stock fuel metering results in a lean mixture. Lean mixtures burn hotter than normal and can do damage if run over an extended period of time.
The fix in the HD world is to increase the amount of fuel being squirted and return the fuel/air mixture back to normal. The ECM computer controls this "squirt" and you have to either download a "Stage 1" upgrade computer flash (done at the dealer) or install an aftermarket computer controller to modify the stock signals generated by the bike's stock computer.
Sorry for the long post, however now to the topic... From all my "other bike" experience, opening the exhaust restrictions will give you better sound and will change the backpressure the motor feels. This backpressure is needed to some extent to allow the motor to make it's HP & torque in desired RPM ranges. Some motors are more sensitive to changing the backpressure while others run just fine. For the most part exhaust mods alone (within reason) will not require a different computer "flash" or upgraded FI controller. However, to feel the full effect of increased HP & torque you will need open up both the intake and exhaust. Increasing the intake airflow will definately require a change to the computer's input of fuel to this now greater volume of air.
I believe K&N has an "increased flow" air cleaner for the C50 and Power Commander makes a computer controller for the C50. Decrease the airflow restrictions, both coming in and heading out of the motor and then tell the computer to match the fuel and HOLD ON!!

hold down your Left mouse button
drag it to the front of the link
let go of the left mouse button
the link will be highlighted
on the highlighted link Click your Right mouse button
and click Copy
then in an opened Internet Explorer window
in the address bar (along the top )
right click and Paste the copied link
then click submit
the link will then open for you

a sweeeeeeeeeeeetttttttttt deep sound
enough to be definatley heard loud rumble
but not so loud to give me a headache
at the end of the link
